Oliver Queen's skill with the bow and Bruce Wayne's Skill with his batarangs are probably dead even. Both Batman's gadgets and Green Arrow's trick arrows counter act and balance out each other. In a hand to hand fight this does favor Batman but that is not why The Dark Knight wins. Here is a man who has planned, in DETAIL, how to take out heroes like Superman, Wonder Woman, Green Lantern, and even out planned and manuvered Darkseid! He is bound to have a plan to take out the Emerald Archer.

Batman, hands down. Yes they both are rich, and yes very skilled fighters but they have many differences that works in Batmans favor. Batman would get inside of Green Arrows head before the fight even started. Ollie (Green Arrow) is just not as mentally strong as Batman. Green Arrow would could definitely knock Batman off balance with a combination of trick arrows, his marksmanship and combing it into his fighting style. But would it be enough to finish the bat. Finally Batman just is to well organized, funded, and versed in to many fighting and is just so much smarter than Green Arrow.

Hey. Bats has taken out SUPERMAN. He has plans, like zgundbar said, to take out ANYONE, regardless of their status as a hero or as a villain, just in case they ever turn bad or if they show up.... If he can hold his own against Darkseid, Predator, Superman, Alien, Lobo, and various other superbeings with massive powers with nary a beefed up sense, only his weapons and inventiveness and training, then he can take out a highly skilled archer with various arrows.
