I don't know for certain that the body can't. For some vegetable matter though, the problem is in breaking down certain fibers. Things like grass are really tough to digest; that's why cows are suited to doing so... with the multiple stomachs and chewing cud, they spend a great deal of time extracting nutrients from materials that are tough to digest.
Part of the reason we cook food is to aid in digestion. Cooking is basically a stage of digestion where cellular walls are broken down, making food easier to completely digest.
Also, chewing, which is not done nearly as much as it should be is another part of digestion which helps break down fibers. Perhaps if you chewed tomato skins more, they would be more fully digested,

I always wash my tomato well and then cut it up and put it in my salad with the skin intact. No one I know has a problem digesting tomato skins. Hmmm. Perhaps it's the acid in the tomato itself that is not agreeing with you.
