I get a message with every one of them telling me that the file has extra things attached to it and could be lost if I continue copying. It asks me if I want to copy the file anyway - should I?

They are PDF files (tax returns I did over the internet) and 'thumbs' so far that's giving me the the problem - don't know if I should say 'yes' or 'no'.

Yes you should copy those files also (only if those files are linked to the file which you try to copy). If those link files are not copied the file which you copy to any other storage medium may not function properly.
Apart from this case, if the system tries to warn you with such message, you should not.

To answer this appropriately, we need a little more information about the types of files you're trying to copy to disc. Are they files that pull information from the web?
