Fooly Cooly has a bigger fanbase by far... since it appeals to a broader range of viewers.
Paranoia Agent has Satoshi Kon fans, mature themes, complex plot and so forth. It doesn't have as big of a fanbase.

Saddly...I would have to say Fooly Cooly. I myself find it quite mentally debilitating. I would much sooner watch Paranoia Agent. Though a better choice would be eX-Driver, like Fooly Cooly it's only six episodes but unlike Fooly Cooly it actually has some kind of watchable theme to it (and Rei and her Bugatti could EASILY defeat that crazy girl on that Vespa...and not just because a Bugatti is built for speed)

Fooly Cooly without a doubt. It's much "lighter" story wise than Paranoia Agent, and easier to take in. Paranoia Agent takes a certain amount of patience to watch since it is a very involved show. Imo, the two really aren't even in the same league. They're so completely different it's almost impossible to compare them to each other. That's not to say that one is better than the other, just very different.
