I think it's quite a new term. In all pirate movies, there is a map that has an X on it. I don't think the X has anything to do with the letter X, but rather it is used because it is the most simple sign with wich you can precisly mark a point. With an I, for example, the spot can be anywhere on it's entire length.
Anyways, the saying 'X marks the spot' originated from maps and such, because this sign was, and probably is still used to 'mark a spot'.

Indiana Jones ^_^ he made this term famous, I think... Well anyways he said it because there was a big X in the church, I think it was the first movie, but I am not totally sure...I do know that Indiana jones said this though.
