It depends on the animal, if it is warm blooded, the animal creates its own heat, mainly in the organs, and it is transferred through the blood system and what not. If it is coldblooded, it collects heat from the sun and it seeps in, which is why they spend so long in the sun.

Within the animal, either warm or cold blooded, heat is transferred mainly through the circulatory system. As warm blood travels to a colder part of the body, it transfers the heat to that part of the body. Additionally, heat can be transferred through the tissues in body as through any other substance. For example, if you stand next to a radiator, the skin on the portion of the body close to the radiator will get warmer, and that heat will transfer into the tissues under the skin. Also, the muscles can generate heat when they are exercised. But the heat from any source -- the sun, muscles, etc. will be transferred within the body mainly by the circulation of the blood.

Heat transfers by radiation, convection or conduction. Stand next to a camp fire and you will feel radiated heat. Stand over it and you will feel convection of heat. Pickup a hot coal and you can experience conduction.

Within an animal most heat is transfered by conduction through the circulatory system.
