I have a messenger bag that has these small magnets at the corners of the flaps to keep the bag close. Are those strong enough to damage my laptop if I were to place it in the bag?

Probably not ... but are you willing to take that chance ... I know a few new Targus bags that have magnetic clasps ... STUPID idea ... possible loss of data and damage to Ram

Yes, the magnets can possibly do damage to your computer's drive, and any other magnetically stored data/programs. The size is not really that important, it is the type of magnet. If it is a bag specifically designed for a computer, then it probably uses magnets with what is called 'low coercive properties.' Such a many neodymium compounds. If the magnets are ceramic, and anisotropic, they can be quite harmful - especially if their fields overlap (wave theory). Frankly, I just would risk it...

Actually it might, if its near the screen it can leave a permanent discoloration in the area, eventually leading to complete blackness in the area, make sure there are some things between the laptop and the magnet, say a thick book

No, it won't harm the laptop. The big worry is that the magnets will cause damage to the hard drive, but it takes a pretty strong magnet to do that. The kind you're talking about wouldn't cause any damage!
