The Buster was pretty much destroyed when Dearka battled against one of the Extendeds, which I think was Clotho. But Yzak was there and he helped Dearka by taking the Buster's cannon and firing it on Clotho. As far as I can remember, the Duel wasn't really damaged, at least not as bad as the Buster, because the latter was beyond repair. But I'm guessing ZAFT got rid of those stolen models for better ones, because we don't see them again in Destiny.

They fused with their drivers and became Transformers like we all knew they would when the first Gundam Wing related object came into existence.
