Captain Cristopher Pike on the series. Unless you are going by the series Enterprise, then it's Jonathan Archer. Actually, Robert April was considered the first captain of the USS Enterprise.

The first federation ship to bear that name was captained by Johnathan Archer.

The enterprise that most are familiart with, from the original series form the 1960's was first captained by Christopher Pike.

In REAL time, Christopher Pike was captain in the pilot for the original show. In the Star Trek world time line, it was Jonathan Archer. In the original proposal for the original show, the captain's name was Robert T. April.
