There are two reasons for eyes getting puffed after long hours of sleep.
First, long periods of immobility of eyelids lead to poor circulation and this leads of accumulation of lymph in that area. This applies to the whole face.
Second, tears gland secretes tears and which contains lysozyme to kill bacteria. During sleep this secretion is decreased causing some bacterial action and consequently the action of leucocytes leading to some reddening and swelling.
