Dr. Evil wanted someone to take over when he was gone, so in the first movie he has his son, but in the 2nd movie he decided that his son wasn't evil enough so he made a mini size clone of himself.
Mostly it was just funny.

Since Dr. Evil was frozen and sent into space. The evil gang left behind wanted to create another clone version of Dr. Evil, just in case he was not able to return. They succeeded but he came out a midget. Funny stuff.
