There are many things you can do.
Wear pure cotton socks and leather shoes as both of these allow your feet to breathe. Manmade fibres and shoes tend to make sweating worse - they are a sauna for your feet!
Use peppermint footspray, it keeps your feet smelling sweet and clean!
Bicarbonate of soda (baking powder) absorbs bad odours, sprinkle it in your shoes and leave overnight and just tip it out in the morning. Follow this with a couple of drops of peppermint essential oil in your shoes and they should soon smell good enough to eat!

There could be various reasons for the shoe smelling.
One possible reason is the possibility of a foot infection. It is reported that up to 50% of Americans have some sort of toe nail infection. This can lead to the bad smell that comes from your shoe.
Causes of this infection are predominantly fungal and as such can be cured using creams which are available from a pharmacy. This will cure the foot infection if the directions are followed correctly. It is then the ongoing day to day procedures that will stop the reoccurrance of a toe infection. These include making sure that you dry your feet properly after a shower or bath. Make sure that you actually wash your feet when showering, this is using soap and water. Dont use the same pair of socks continuously and dont wear shoes all the time. Give your feet a chance to walk around naked.
There are other reasons for your shoes smelling but this is a possibility and should be investigated

Baby powder.
This will reduce the smelly odour coming from your shoe. I do it to my shoes all the time, any unpleasantness's are gone.
It could be an issue of the shoe if no other shoes smell that your feet have been in, like you stepped somewhere...really smelly. But, if not your feet sweat a bit more than what you are used to. An increase in coffee drinking or new pair of shoes that do not let your feet breathe the same. I know someone who has this issue in the summer. They use deodorant on their feet, they said it works...however I am a little doubtful on that. Experiment at your own free will.

My husband and I have struggled with this issue, and the only thing that really worked and continues to work is Gold Bond powder or a "medicated body powder", which you can find in the foot care section of Wal-Mart or similar-type store. We found that the sprays stunk really bad, and lost their effectiveness pretty quickly. Sprinkle the Gold Bond into all of your shoes to start with, even if you are not wearing them, and again after wearing. Eventually the powder will start to kill the bacteria and neutralize the odor in your shoes. If your feet have been itching or burning, you may have a problem with athlete's foot, which is something my husband battles regularly. They sell sprays in the foot care section that help tremendously with this. Also, only wear your socks once, and wear socks; wearing shoes without them will increase the possibility of bacteria and you sweat right into the shoe (unless of course you are wearing sandals or fip flops). This is a common problem are shoes age and micro-organisms start to grow inside your shoe. There are products on the shelve in pharmacies, that will deodorize your shoes.

Take a couple of socks, put some kitty litter in each of them(they don't have to be full), tie up the ends so they won't leak & then put them in your shoes for at least 24 hours.
