I believe once the battery is dead, time-based events stop, so you cannot grow any more berries for example. I also believe the shuttle thing in Mossdeep will always say Launch number 9999.
All in all, nothing to worry about too much. Unless you are competitive like me ,and grow certain berries for battle, your fine.

It shouldnt, if I'm thinking correctly the game has it's own battery in the case that has enough power to keep your chips from losing their magnitivity (I.E. the information).
The only problem I see is that you will have to start from the last save point.
