the Time Wars were way before Jack's time.No way is he a Timelord.I've seen the 1983 story the Five Doctors where each incarnation met The Master & instantly recognized him as 1 of their own. Empathy or something like that.The Doctor didn't know who Jack was when they met in the episode "The Empty child". The son theory is an interesting one tho!
I reckon the missing 2 years is something do to with Rose bringing him back to life in the Season#1 finale "Parting of the Ways". Not long to wait anyways!

It's unlikely that Jack is a timelord as it is mentioned through a number of episodes both old and new that the doctor is the last of the time lords (keeping in mind Gallefray the doctors home plannet was destroyed in the time war). In numerous episodes of Torchwood characters refer to something in the darkness is coming - possibly the doctor? time will tell
