London- the London Eye, Westminster Abby, Changing of the Guard at Buckingham Palace and there a nice little museum/gallery behind Buckingham called The Queens Gallery... they change the exhibts from time to time and every time I've gone it's been really cool.
Paris - Effiel Tower, Arch de Triumph, Notre Dame... I didn't enjoy Paris very much, so I can't help you much there.
Berlin - never been there
Prague - My second home! Charles' Bridge is a MUST. Wenceslas Square (Vaclavske Namesti) it really cool, with the Museum at one end. (There's a Dunkin' Donuts at the other end for those who need a shot of the west) Prague Castle is so cool with St Vitus church in the center (this is the castle on the hill that you can see from Charles' Bridge) and also Vysehrad Castle - less known therefore less crowded... great park to escape the crowds but also has a nice little chapel & a cemetary where Smetana & Dvorak are buried (if you're into classical music). Old Town Prague (Staro Mesta) is really cool, the archetecture everywhere is awesome. The Jewish Quarter is impacting as well. Prague is a great mix of the west and the east. The subway is easy to master just make sure you have a ticket cause they do patrol and you'll get a steep fine without one... and don't be afraid to speak English... most people will as well.
Insiders' side note: If you get there and you're dying for a bagel while you're there, go to Old Town Square, find the Jan Hus statute in the center. He's pointing off to one direction... follow his finger and go down that street about a block or 2 and make a right... it's the only bagel shop in Prague (or was). :)
Vienna - Schoenbrunn Palace is AWESOME! Don't miss the park/grounds behind it. There's some great markets scattered through the city. Take a walk down the main walking street in the center (can't remember the name) and you can find street performers and such, too.
Budapest - The castle here is really cool, too.
Munich - Never been there... sorry.
Have a great trip!

Depends on the kind of things that you like? I haven't been to Vienna of Budapest yet but as for the others they are absolutely stunning with rich history and amazing architecture. Good club scenes too if you're into that. Munich is kind of a blur for me as the only times I have been there were during Oktoberfest. The beer goes down a little to smooth.

All three are great destinations. An attraction for London is that everything is in English. London and Munich are more expensive than Prague. If you are traveling by train then Prague may be farther away (travel time reduces your visit time).

Let me add to the Prague advice... maybe a short day trip. Kutna Hora (look for the bone church) and Karlovy Vary for mineral baths are fun, and easy to get to and back in 6-8 hours. Enjoy!

If the prospect of going there frightens you so much, perhaps you should stay at home...
