Yes. But not whole Japan and not fully naked. In some matsuri, they put only Fundoshi, loincloth. Children too.
I don't know why. It is like Sumo Wrestling. The area where ppl go naked fight in the festival, Village vs Village, or Town vs Town.
Other areas where ppl don't need to be naked doesn't fight.
The matsuri varies.

Even for the summer festival and things like that, many guys performing wear little fundoshi around themselves, not in the winter coz its too freezing. But people in Japan dress down alot, especially for festivals, because they are getting into the traditional aspects of it. Also people get excited lol.

Take a look at Edo-era prints of porters, fishermen, boatmen, carpenters, etc. They are often depicted as wearing little more than fundoshi. So the guys who do the same at contemporary festivals are observing "tradition" in the conventional sense, as well as perhaps celebrating working class culture.
