According to NCAA.org, Florida won the national championship in select polls 1996 and 1984, and Mississippi in 1959, 1960, and 1962. In 1996, Florida played Florida State in the Sugar Bowl and beat them 52-20. In 1984, Florida did not play in a bowl game. The only time Florida and Mississippi have played in a bowl game was in the 1958 Gator Bowl, a year in which neither team won the national title and at that time, the national title was determined before the bowl game. So I believe the answer is no, Ole Miss and Florida never played in the football title game.

Before the advent of the BCS title game (which has been around for under 10 years) teams from the same conference NEVER played each other in meaningful bowl games.
