"Happy holidays" would probably be okay, but you can always wish them a "happy New Year." Some Atheists celebrate the Winter Solstice because it is a solar holiday that can stand alone sans-religion. If they celebrate the Winter Solstice, wish them well for that day! (It's the 21st this year, and the first day of winter is the 22nd.)

I am an Atheist and people say "Merry Christmas" to me all the time. I have no issue with it. Christmas to me is about being with family, friends and exchanging gifts.

I had a friend who was Ba'hai (sp?) and they don't celebrate Christmas, and I was able to find some "enjoy the winter" cards with a mountain lion trapsing through the snow. It was a really pretty card, and he appreciated that I remembered him at this time of year, but was considerate enough to take his beliefs into account.
That's me...so considerate! Ha!
