The clear rubber with mastic on one side to affix to the ceramic base may work. However, there are may types from which to choose.. At your local Home Depot, Loews, Ace Hardware or even Wal-Mart, you may easily find what you want, in the color you need.

use transparent rubber bumper pads. they are slightly rounded on top and have a sticky underside. use at least 3 or 4 (3 will balance better than 4). the transparent ones wont show up under the glass

u can use a cloth to cover the base and then close it with the glass top

felt can be changed and moved or silicone (fairly permanent) comes in many colors if your glass is clear and want the cushion to be less noticeable,,
