It dries after 45 minutes but will they discolor over time? Is there something I can do to prevent this? Can I get them treated or something? Do I need to be extremely careful what I get on the counter top? Does all granite do this?

They were never polished, or done so very poorly. Another person has asked a similar question. Granite is not porous, however, when something not 'sealed' gets wet, it will change color.

First of all, granite was not suppose to change color. So you should check if it's really granite or some other stones which look like granite. Although some may have better qualities than the other, they don't change color. Over time, maybe, but not while you're alive.
Second, it may be your water which is not clean. so it's just a dirty stain, like milk stain. Wipe it off with damp clean cloth.
You said it dries after 45 minutes? maybe some fungus does that. Why didn't wipe it off when it got wet in the first place?
For treament, you can wax it using car wax or polish. It will get a shiny surface plus easy to clean.

Granite DOES absorb moisture. If you don't believe this, go out into nature with a geologist, ask her to hand you a piece of granite, then pour water over it, you will see it get darker, even if you use distilled water. To prevent the constant change in color you can use a granite sealer, they are commercially available specifically for this application. Follow the directions on the bottle and you will end up in most circumstances with granite that stays the darker color that you see when you get it wet. If you spill a lipid (fat or oil) on the granite it can permanently form a darker spot on the countertop. I have granite countertops this is what I have learned from my time with them.

Same reason your white towels get darker when they get wet. Water isn't completely transparent.
