Depends on how you want to define "most powerful." There are several examples of villains whose powers allow them to do literally anything they want, but for whatever reasons they're not able to fully take advantage of those powers. (Marvel's Molecule Man, for instance, could manipulate matter at the molecular level, but he was saddled with an extreme inferiority complex, not to mention a stupid super-villain name.)
I'll define "powerful" as the ability to impose your will on your foes without worry of retaliation, or the ability to affect a large number of beings with your actions. On that count, the anti-Monitor from the Crisis on Infinite Earths series (1985-95) has to rate high up there -- his actions caused the destruction of millions of parallel universes and trillions of living beings. He was more of a one-note character, though -- brought in to be the ultimate baddie in a series and never used again (mostly because he was eventually destroyed by the heroes).
Other more diehard dastardly types: Darkseid definitely ranks up there, with the Omega beams and the planet of cannon fodder at his disposal. Luthor is certainly a contender; while not a powerful physical threat, his mind and financial resources make him a huge threat to the heroes. Mongul is an alien conqueror who can go toe-to-toe with Superman in a fight, but aside from a mean streak he doesn't have a lot going for him. Doomsday might be a contender; a 1995 annual starring him showed how even Darkseid felt fear in his presence.
My vote's for Darkseid. No hero has ever scored a victory with him, just a draw until the next time he decides us mere Earthlings are worth hassling.

He is immortal as a tune.
He can eat anything.
He can't be stopped except by bugs bunny or daffy duck however they are not villians they are heroes, well daffy is anyway, bugs is just daffy's sidekick.
