They didn't deal with political parties, in fact early on there were many political parties.

The framers were the parents of modern political parties. There was the Federalist(Nationalist) and Anti-federalist(True Federalist) political movements.
Most of these parties were so stone age that they had physical brawls in the halls of Congress.

In number 51 of the Federalist Papers, James Madison writes that, “It is evident that each department must have a will of its own.”

Whenever the same political party holds power in both the legislative and executive branches, the free will among the departments disolves. This can be very dangerous.

They didn't. It just wasn't an issue for America at the time. Political parties gained importance afterwards.
