Run your heater for a few days, it will clear out. You'll notice the same thing in the summer when you run your air for the first time after the winter too.
It's just dust that has built up in the system that's been dormant all summer long.
The best way to stop it is once a month run your air conditioning in your car durning the winter, and in the summer run your heat...

It sounds to me like the heater core has started to leak, or the hoses that attach to it need the clamps tightened up. Sometimes when the hoses are loose, they will let coolant run back into the heater box, and when you turn on the heater, it puts off a smell. Have you noticed the windshield fogging up for no reason? Another thing it can be is the drain in the heater box gets plugged up after a while, and doesn't let the condensation out as it should. You might also want to check the floor pan on the passenger side of the vehicle to see if it is wet. If it is, then you know the heater core is leaking. Have you had to add coolant to the tank lately, or has it been out for some reason? You might think about seeing a mechanic, and have a pressure test done on the system to insure there is not a leak that you don't know about. You could have a very tiny pin-hole in something and not realize it is leaking. Another thing you may want to consider is the chance of carbon monoxide getting into the cabin of the vehicle from the exhaust. This can have an engine type smell, and can be dangerous to your health. When something doesn't smell right, usually something is wrong somewhere.
Glad I could help. Good Luck!!!

Your heater core may be leaking. Check the inlet and outlet hoses located somewhere around your firewall of your jeep and make sure they are tight and not leaking. Also check your radiator and make sure it is full. If all else fails and you want to make sure it isn't leaking at all then take your jeep somewhere and have a tech perform a pressure test on your cooling system. If there is a leak anywhere you will be able to find it with a pressure tester.

Your heater core must not be used very much, and as such has a different smell than the rest of the car. Id suggest using an air freshener to circulate a consistent aroma throguhout the car.
