The flapper sits on a one-piece assembly that also contains the refill tube. This could be leaking. It's the only thing you haven't replaced... You'll have to disconnect the water supply, and undo the nuts holding the tank to the bowl. Use new hardware when re-attaching the tank to the bowl. You'll need a special "spud wrench" to manipulate the large nut holding the valve seat / refill tube to the tank. This is easier than it sounds. You can buy all the parts in a packaged kit.

go to a plumbing supply house with the make and model of toilet if you know it. they will get you the correct gasket for your toilet. from past experience i know that different brands have different gaskets. home improvement stores don't carry all of them, or have fitz-all gaskets. someone put the wrong gasket on one in our beach house and it leaked out the back and no one knew all winter. it ruined the floor. good luck, happy holidays.

i still think its always best to replace the guts at the same time.. they dont cost much and you shouldnt have any problems for a long time. some tank to bowl gaskets are made for certain guts. when you buy new guts the gasket will match

If you used a wax ring gasket, you only get one chance to set that toilet properly. If you damage it or somehow knock it out of line, you'll need to replace it again.
Check out the link below for directions and pretty cool tips on how to change this. There is also a waxless wax ring made by Fluidmaster that is a lot more forgiving.
