I worked at a hospital that required spotlessly white uniforms at all times, so I know the answer to this one. Believe it or not, hair spray takes out ink stains. Try to spray before washing and don't dry your pants in the dryer, that sets the stain. Even if you have already washed and dried your britches, try this anyway, it may still work. Give it a try, it's better than throwing them away. Or if the stain isn't in an embarrassing spot, you can always use a patch to cover it.

Gel pens are really hard to remove from anything. I would check the manufacturers site -- bic or whoever made the pens. They may have tips for stain removal. Hairspray works for some pens, but I have not had a lot of success with gel pen. I always soak things in OxyClean, and have okay success.
Keep the pants soaking until you are ready to wash them....I always find it helps to keep a stain from "setting"

Ok a good thing to do, is put them in cold water for a few minutes, then put some rubbing alcohol on it, rub it in with a tooth brush, then rinse, then take a mixture of Dawn Dish Soap, and toothpaste(make sure its white toothpaste), and rub that on it with a toothbrush also. Let that sit on it for a few hours, and wash as normal. If the stain is still there try treating a few more times. Do NOT dry your pants if the stain is still there or it will never come out. That mixture should do the trick, it works every time for me!!

try some rubbing alcohol on a seam to see if it will change the colour and if not, use the alcohol to try and get it out...
also, try some oxyclean, it does work wonders and does not affect colour, as a rule...
