For one thing, the electron beam has to be operated in a vacuum. Anthing alive would die in that vacuum.
Also, for the best contrast, objects usually have to be coated with a conductive material or to be pepared in some otehr way, another step that is normally incompatible with life.

to keep the electrons from burning the thing you looking at they must be cut into extremely thing slices witch pretty much kills any thing. but i think advances in technology have solved some of these problem, but for classic electron microscopes that is the case

I think the electron beam itself would kill most organisms.
