This is a completely subjective question, but I'll give you my opinion. I think the Chili Peppers are dramatically better for a number of reasons.
1) History. The RHCP have been around since 1983. Pearl Jam came out in 1992.
2) Versatility. The RHCP started as a punk band and have continually grown and transformed over two and a half decades to become what they are today.
Don't take my word for it. Listen to every RHCP album from their first to their last, then do the same with Pearl Jam. 'Nuff said.
3) Adversity. The RHCP have survived and thrived through unimaginible tragedies This includes the death of a member, to Anthony's lifelong battle with drugs, to the emotional breakdown of John Frusciante that nearly ended the band. They have continued to fight for self-improvement where lesser men would have given up.
4) Relevance. Regardless of what was going on in any particular "scene," the RHCP always stayed true to themselves and their ideas. Their continued popularity and longevity proves they were never a fad or part of any commercialized "movement" i.e. "grunge," etc.
I could go on and on, but I think you get the point. However, there is really no point in trying to compare bands, especially ones that are so vastly different. Just be into what you like and don't worry about "better" or "worse." It's ALL good. :-)

well i happen to love both bands, but if i were to choose which to listen to, it would be pearl jam.
but they are SO different!
i could go on and on about how much i love pearl jam tho. there is not comparison to how much i like pearl jam with any other band.
dont make yourself choose which is better. they are both good. but i have already made my choice for myself. the obvious answer is pearl jam.

Two very different and distinct musical styles. No reason to choose because they are both different. It's like asking, whose better Miles Davis or John Coltrane? They are both great.
