The bot just has to be programmed to submit the right data to the right "forms" on the site. HTTP is a well-documented protocol, and can be used by things other than browsers, and there are great libraries such as CURL for doing HTTP requests in programs.

Yahoo.com runs on BSD, one of the 'Nix'es... If he obtained root and now has planted a rootkit, or has change permissions so he can manipulate it, he can do a simple script.
