Your employer does not pay federal income taxes, but is still responsible for paying payroll taxes such as their half of your social security and medicare.

The employees' wages are still taxable for federal, state (if applicable) and payroll taxes.

A nonprofit is not required to pay a certain amount to employees and the individual nonprofit's travel reimbursement rate is set as an internal policy. The IRS guidelines only mean that that, currently, a person can be reimbused up to $.485/mile before they have to pay taxes on the overage. I recommend asking your nonprofit's board whether they could increase the mileage reimbursement for your agency, given the high cost of gasoline, etc.
