Why does my car give a little jerk when I accelerate or decelerate?

it does this when I give it a little gas, or start to let off the accelerator

99 honda civic ex, front wheel drive, manual, just got a new engine in it, that might be the reason? probably am gonna take it back to the mechanic anyways but just incase its not major just wondering.

Check engine mounts (though if they put new one in should not be problem!)
