I play flute!
If u want to make it shiny u'll want to get a polishing cloth. They sell them at music stores, and they rock. They have special ones designed for whatever your instrument is made of, and they also have ones without any chemicals or cleaners on them if you are worried about that, though the ones with nothing won't do much more than take the fingerprints off it.
As for making it sanitary, get some alcohol swabs, the same kind they use at the doctor's office. My flute group uses them all the time, and there are about twenty of us sharing instruments. Wipe off the tone hole first since that's where most of the germs are going to be. After that you may want to wipe off the keys and the body, just be careful not to get any on the pads. They may damage the pads, but won't hurt the rest of the flute at all.

And a note to those who said use Lysol and soap, don't! The only thing you should use soap on is the mouthpiece of clarinets or saxophones. Soap and Lysol will damage the flute.

I have a little cloth that I polish the flute with after playing it. It doesn't require anything else, and always removes the fingerprints! (I bought my kit at Flute World)

Wipe it off with a clean cloth and you also might want to consider getting instrument cleanser to thouroughly clean the inside. Also, you can always talk to your local music store. Good luck playing the flute!
