Amtrak goes into Penn Station; so do about half of NJ Transit trains (the other half go to Hoboken).

If you arrive at Penn, take the Port Washington line of Long Island Railroad to Flushing. At street level, look for the #48 bus; it runs directly to LGA (every 20 minutes, if memory servces, most of the day)

If you go by way of Hoboken, take PATH to trhe end - 33rd St - and walk a block west to Penn Station. Follow the above directions.

LGA is the hardest to reach via train. In the future, Newark will be more convenient for you.

I'm not sure you can really do that to LGA. We looked into this and decided to fly into JFK instead. The JFK airport is now linked via "AirTrain" to the NY city subway (either you go to Jamaica Beach on the A Train, or Sulphin Blvd stations -- J or Z train). The nearest subway to LGA is Jackson Heights on the 7 train. I think from there you would have to take a taxi.
