G (above) gave an excellent answer. I agree with each of his recommendations. But I think the other three theme parks besides EPCOT also have at least one good restaurant each. I've been to most of the nicer, more expensive restaurants because I always get the Disney Dining Plan and I choose to not waste my "coupons" at the cheaper, not-as-good-of-quality restaurants. These are some of my recommendations...
Artist Point at Disney's Wilderness Lodge (smoky portobello soup is delicious)
Bistro de Paris at EPCOT (excellent desserts)
Boma - Flavors of Africa at Disney's Animal Kingdom Lodge (great breakfast and dinner buffets)
Bongos Cuban Cafe at Downtown Disney (best Cuban sandwiches, and a beautiful, relaxing atmosphere - best restaurant at Downtown Disney)
California Grill at Disney's Contemporary Resort (all-around excellent restaurant with a great view of the Magic Kingdom fireworks at night)
Cape May Cafe at Disney's Beach Club Resort (Oreo bon-bons are to die for, exellent dinner buffet)
Citricos at Disney's Grand Floridian Resort (gorgeous restaurant, wonderful food)
Coral Reef Restaurant at EPCOT (fresh seafood and a view of the aquarium from every table)
ESPN Club at Disney's Boardwalk (great for cheaper, more basic food - love the club wrap and hockey puck dessert)
Jiko - The Cooking Place at Disney's Animal Kingdom Lodge (excellent filet mignon, nice selection of desserts)
Kona Cafe at Disney's Polynesian Resort (one of my favorite restaurants - amazing wok-seared duck pot stickers for lunch and dinner and the famous Tonga Toast for breakfast)
Le Cellier Steakhouse at EPCOT (another favorite - perfect menu, lovely restaurant)
Mama Melrose's Ristorante Italiano at Disney-MGM Studios (beautiful restaurant, awesome flatbreads and cheesecake)
Narcoossee's at Disney's Grand Floridian Resort (a favorite of mine - great food and views of the Magic Kingdom fireworks at night)
Nine Dragons Restaurant at EPCOT (honey-sesame chicken is delicous)
Rainforest Cafe at Disney's Animal Kingdom Park (very fresh food, fun atmosphere)
Tony's Town Square at the Magic Kingdom (best Tiramisu)
Victoria & Albert's at Disney's Grand Floridian Resort (most famous and expensive restaurant at WDW - only 5 Diamond restaurant in the Orlando area)
Yachtsman Steakhouse at Disney's Yacht Club Resort (excellent selection of steaks and a very tasty dessert selection)
There's definitely not a single best restaurant. They're all (or most are) wonderful.

Since Walt Disney World has so many restaurants, the best place to eat would be a matter of opinion. However, the World Showcase pavilions at Epcot have the most restaurants out of all the theme parks; each pavilion (except for U.S.) has its own sit-down restaurant that serves authentic food from that country. Each of Disney's 22 themed resorts has its own restaurant as well. The Animal Kingdom Lodge serves authentic African dishes at the Boma and Jiko restaurants; Coronado Springs has the Maya Grill that serves Tex-Mex style food; the Polynesian Resort has the Ohana restaurant and the Kona Cafe - best known for its Tonga Toast.
There isn't one specific restaurant that is considered the best all-around; it's simply a matter of preference.

Victoria & Albert's at the Grand Floridian is supposed to be amazing. At about $100 per person -- it's quite expensive. Other good choices at the resorts would be Boma at the Animal Kingdom Lodge, Flying Fish or Spoodles at BoardWalk, or Jiko at the Animal Kingdom Lodge.
Inside the Parks -- EPCOT has many good choices within the countries (I like the sushi bar in japan, the steakhouse in either canada or japan, or the German restaurant).
Downtown Disney has House of Blues (casual) and Wolfgang Puck.
Many, many choices -- just depends on what you like. If you call 407-WDW-DINE.... they should be able to help you make informed choices.

Rainforest Cafe is astounding. You deffinetly would desire to make reservations for there.no longer purely is the foodstuff good however the eating place is so cool. There are 2 Rain woodland cafes in Orlando one at Down city Disney and one at Animal Kingdom pass to the single at Downtown Disney it is so plenty greater effective. The 50's Cafe is okay it incredibly is style of like eating at an overvalued burger place. even though it incredibly is neat the waitress are humorous and that they'll inform you to take your elbows off the table and to be well mannered contained in the kitchen. I deffinetly reccomend Planet Hollywood at Downtown Disney it incredibly is yet another place you opt for reservations for. To be honest make reservations whenever you may June is a vacationer month right here in Florida and there will be long waits. there are a super type of sturdy places to eat there. once you get on your inn ask them for some strategies. have relaxing i like Disney. Oh yeah any eating place at Down city Disney are good.

I haven't been to Victoria & Albert's, but I've heard it's great (and pricey) and it looks like one of the classiest places I've ever seen. I believe it requires formal attire. It's in the Grand Floridian, which is an absolutely gorgeous Victorian hotel, especially at Christmastime! It's worth going to just to see the hotel lobby. Friends have highly recommended the steak house at Epcot's Canada. For mid-priced fare, Bongo's and the Rainforest Cafe in Downtown Disney have good food and nice atmospheres. If you have room for dessert, try Ghirardelli Soda Fountain and Chocolate Shop, also in Downtown Disney. Have fun!

try boma and jiku at animal kingdom if you are feeling adventurous. the food is excellent and much better than "american" fare that you will spend twice as much for. i have found the more expensive places to be very uninspired. if you feel compelled to eat american try artist point at the wilderness lodge. todd englishes at the swan is ok -- skip anything with wolfgang pucks name on it. the swan used to be home to a great italian place. i am sad its gone. california grill at the contemporary is always a crowd pleasing favorite.
park food is bad except for epcot's world pavilion. i wish they had more sample sized foods because its all good but choosing one is hard.
my favorite place is probably bongos -- its gloria estefan's restaurant and right by cirque in downtown disney. it is often passed up for bigger names but the best food in downtown disney and not very expensive either. they even have a cuban style lunch counter window where you can get sandwiches and empanadas (single portion sized meat pies) and stuffed potatoes if you don't want sit down service. as an added treat they have a salsa band and dancing in the evenings.

The steakhouse that is in the Yacht Club was absolutely the BEST we had. I had a shrimp cocktail, sauteed mushrooms, perfect Filet Minon, and key lime pie for dessert. It was an $80 meal, but so so so worth it. The worst place was some Italian place in Downtown Disney, not worth it all, but we only ate there because we went to see Cirque De Soleil that night.

Anywhere in Epcot. All of the food is amazing and you can find anything to suit your tastes. I personally love Norway but Mexico, France and Japan are equally as delicious.
There's also this neat little African-esque (but still serving American food if that's your taste) in Animal Kingdom. Still, unless you like traditional "theme park" fare, I'd wander around Epcot. They have it all.
Oh, and I'd recommend heading over to the Polynesian Resort, they put on a great Hawaiian feast. I've only been to it once but it was one of my favourite Disney meals ever. I think it's called "Spirit of Aloha," it has theatre along with it - with the fire twirlers, hula dancers, etc etc. Buffet-style but not at all cheap.

There are so many choices. It really depends on what type of atmosphere you are looking for. (Believe me, there is something for everyone!) You can choose a walk-up counter service place, many upscale sit-down restaurants in Epcot are fantastic, all of the resorts have restaurants, then there are character meals.
Without knowing what type of dining experience you are looking for, it is difficult to make recommendations.

the steakhouse at the Yacht and Beach Club is AMAZING. I had the best fillet mignon ever. If you are into meats and fine desserts, i highly recommend you go there
