My 1999 Jeep will not crank from time to time.
Turn the key, it does nothing. Come back 20 mins later it starts just fine.
Checked the key, checked the starter, I have already "rebuilt" transmission. Checked the computer.
At a loss.
HELP!

i own a repair shop,and i have ran across this problem with some of the jeeps before,,the ignition switch's go bad in them,,its the one that mounts down on the lower part of the steering column,and you don't need to pull the wheel to get to it,,just two bolts that hold it on,,but it goes bad,,and also if its not all way in park it will do this also,,if the transmission has been out of it,,yours might just need the linkage re-set on it,,this sounds like what is causing yours to do this,,especially since they had to remove the linkage to get the transmission out of it,,id say its not aligned back up right,,try this as a fix first,,i think that will fix it,,good luck with it,i hope this help,s.,,have a good x-mas.

Have you checked the battery? It may be weak in one cell and that well give this problem. If you aren't sure how old the battery is, there is a code date that can be checked. Most of the codes like something like this........A/0 In this case A= January and 0= 2000. This is when the unit was produced, not when it was purchased nor installed.
The first character is an alpha, which translates to the month. The second character is numeric, the last digit of the year. So if yours is D/8, then I'd replace it. D/8 would be April 1998, being we haven't reched 2008 yet.

I have a jeep had the same problem 4x:

1x Alarm system!!!! Had to disconnect it.

2nd time - starter - it would start like a charm and then the next time, nothing. I don't know how you check the starter - just get a new one.

3rd time - had to get a new ignition installed

Now it's doing the same thing, you know, it only happened once in the past three months, but still... makes me wonder!

The problem will only get worse and eventually won't start at all. The ingition switch (not cylinder with key) is going bad, you have to remove the steering wheel to replace it. Some vehicles use a rod connected to the ign. cylinder to push or pull the switch on the lower steering column to send power to the starter. Your's is all electronic.

The rebuilt transmission is probably the key. I bet they didn't get the shift linkage quite right and the neutral interlock switch isn't always engaging.

Loose, or corroded battey connections.
There's scale between the battery posts, and the cable terminals.

you already rebuilt the transmission and that didn't cure your problem???may be you need to rebuild the engine too!!!
