Depends what you want, what size, how much you can spend, etc. There are rare fish that aren't expensive, but you don't come across them frequently. One example would be Scarlet Badis:

They are small fish, rarely found in petstores, but they'll only run you 3-6$
On the other hand, you can find Flowerhorns at many fish stores:

But they cost 500$+
Because you haven't specified tank size, fish size, compatibility, budget, etc, I suggest you find a local fish specialty store and talk to them and see what they can order for you. Get a list, bring it home and find pictures and info and see what you want to buy.

Well, the rarest fish in the world hasn't been discovered yet. Of course you are trying to get an answer for a paper or something, so you would have to go with the Egyptian Squid Manta.

For freshwater, I've always wanted to get some true Endler's Livebearers (not cross-bred with guppies), but they're impossible to find:

The best way is to breed them yourself. Start with "feeder guppies" and select for the color qualities that appeal most to you. After a few generations, you'll have unique fish.
I liked my brick red guppies... until my turtle climbed out of his tank and into theirs :(
