Even with Stephen Drew, Conor Jackson and Carlos Quentin now in the majors, the Diamondbacks may still have the most loaded system. They were also the top-ranked until last year:

They still have Justin Upton, Chris Young and Carlos Gonzalez in
the pipeline, all of whom should be solid or better contributors.
Along with Arizona, I'd also go with the Dodgers, who have amassed a nice group. And while the Braves have a great rep, the reality is that they're actually pretty thin at this point, with most of their top guys now in the majors.

Lots of good answers above. Florida is well stocked along with the Dodgers, Braves and Diamondbacks. A couple of teams that arent mentioned are the Twins (most of their major league team are "homegrown" talent and their scouting and drafting are amazing). The other is the devil Rays, they have a lot of very early first rounders and a penchant for leaving them in the minors to save money but there is a lot of potential there as well. Plus since they are a struggling team you have better odds of multiple call ups so you gain more chances at hitting on a stud performer.

Well Florida would be a good bet. The Braves also have a very good farm system. If you wanna look for a farm system in the AL, look at the Angels, they have a ton of young talent in the minors that just havent been able to come up yet because of talent at the major league level.

The Brooklyn Cyclones. they're the Mets type A associate. To get to pass to a minor league interest is a super experience, particularly for little ones. .those ballplayers care appropriate to the interest, they're attempting to play for a profession and finally a payday. there is not any warm dogging and the charges on the stadium are super. i'm particular that's the way with all minor league communities. yet i'm a Met fan and due to this I chosen the Cyclones

If you take a look at the Minnesota Twins, they always have a good farm system. That is how they keep fielding a decent team every year. They never make huge offseason moves, but somehow find a way to contend...because of their farm system. In fact most of the players on the Twins came up through their farm system.

Right now the Dodgers have 5 of the top 50 prospects in baseball.
Atlanta is known for a good farm system.
And the Yankees actually have two stud pitchers...

There are sites dedicated to ranking the minor league affiliates and prospects. I'm sure you can google it and find it.
But, off the top of my head, I know Atlanta has some strong prospects, and I know the Dodgers are really excited about some great prospects they have too.

The Braves have one of the best around and are constantly bringing up great prospect, florida is pretty good but the best players right now are rookies so not many will come up in their system, so definitely go with the ATL Braves.

hands down the braves...look at stats for winter league. Last year they had players like...Brian McCann, Jeff Francoeur, Matt Diaz...And they all hit over 300. Jeff and Matt being two of the best defensive outfielders last year, and McCann not only carried them behind the plate but his offense was sweet too...not to mention Francoeur's top of the league outfield assists
