everything is about shinji coming to terms that 'woman' is both a motherly and sexual dichotomy. Immediately before the choking scene, we see shinji's mother stroking his face as she sinks into the sea. On land, Shinji chokes Asuka and she responds by performing the same gesture. Think of it as the symbolic act of Asuka becoming 'woman' for shinji now that he has learned the carnal truth of the world and must discard the ideallic concept of the virgin mother. Effectively, shinji completes his Jungian reconciliation of opposites necessary to define the 'self.' This movie is very sexual but in a strange and confusing way, much like it is for a 14 year old.
It makes it easier to grasp if you think of it as a yin and yang thing. Shinji is the yang, but he absolutely comprehends that he is missing his yin. He feels that absence and tries to fill it with non-sexual Rei and Kaworu as non-sexual female and male, respectively, but realizes during the process of instrumentality that if he uses Rei/Kaworu he is effectively removing himself from the reason we exist... the desire to find our missing piece... it gives us value, purpose, joy, everything. When Adam and Eve sat in the garden of eden, they had food without hunger, drink without thirst, day without night, etc... no contradictions or opposites... therefore no reason to do anything. Shinji finally figures it out and expresses his true honest emotion with Asuka--he is exerting his AT field, so to speak--and Asuka drops her AT field and does not try to hurt Shinji, her first reciprocal act of love. The last line of dialog is tremendously vague in japanese, and in its most uninflected form could be "feeling is bad." But whatever translation you choose, it is clearly the first time Asuka expresses a view to Shinji that isn't egotistical optimism... therefore more evidence of Shinji and Asuka solving the hedgehog's dilemma.

Do not watch neon genesis!! Maybe watch episode one, that ways you'll know how overrated and shitty it is. Really I couldn't even force myself to watch episode 4. If you like stuff like neon genesis watch cowboy bebop or code geass. Neon genesis has a retarded plot and I feel it is aimed for children about 10. Only watch neon genesis if there is absolutly nothing else to watch.
