Just "Clearing cache" and selecting "delete all downloaded files" will also delete cookies. Although IE does not always do what you ask it to do , this is generally true for most browsers like firefox, opera etc.

To completely delete the cookies you can do this manually:
For Internet Explorer - Quit all open browser windows.
Shift+Delete contents (NOT THE FOLDER) of the following locations, you can use Ctrl+A to select all files together in the particular folder.
1. C:\WINDOWS\Temp\Temporary Internet Files
2. C:\Documents and Settings\Default User\Local Settings\Temporary Internet Files
3. C:\Documents and Settings\\Local Settings\Temporary Internet Files

If you do not have administrative privileges you may not be able to Delete 1, 2, or both. But you can definitely get rid of the 3RD.
