I want my first girl's name to be Elena Nakia but i don't know what to name my baby if i have a boy. I want an unusual or not-so-common name that would sound good with a sister named Elena. (maybe a spanish name or something) Anyone have any ideas or suggestions? i like Noah and James, but they are too plain for me and i can't think of any variations of those names.

I think James is very classy and classic, but extremely common (I'm married to one). Noah is becoming very common too. Personally, I like Bible names. Here are some:
Micah, Isaac, Elijah, Elisha, Titus, Philemon, Isiah, Nathaniel, Hosea, Zephaniah, Zachariah, Nicodemus, Israel (not sure all are spelled right). As a suggestion for a place to look my Bible dictionary has a list of just people names in the back of it.
Spanish names: Mateo, Guillermo
And surely there are tons of names on lists on the web somewhere.
Also, Micah is pronounced "my-Kiah" so people often think it is a girl name, but it isn't. Aid en used to be unique, but is becoming increasingly popular.

There are so many that are really nice... remember that it will be something he will have for the rest of his life... you dont want something that would be to hard to live up to or too big for a baby or too cute for a man... personally i like Fallon, which means Leader in Irish but you should decide and a good place to go is.

Keep in mind that whatever you name your son, he's going to have to live with it the rest of his life, and kids can be cruel. My suggestion would be to give him a more normal sounding name, but call him by whatever name you want.
