From your question, I can sense the disbelief already.
Movies do not have to be true to the story, and there is artistic license in the freedom to interpret the accepted story.
The original Troy centered around Helen, this one centered around Brad Pitt.
It is the same with "Apocalypto". There is nothing apocalyptic about it.

If you want to go by mythology, the movie had very little to do with the myth/original story. The fact that the Gods' didn't play a role in this story makes it hard to stick to the original. If you are looking for a representation of the mythology, Troy is not the place to find it.

Troy left a lot out in regards to the myths and how the Trojan War happened.
One of the major things was that they decided to take "the gods" out of the war. The gods took sides, influenced events, and even fought on the battlefield.
The origin is lost as well. Helen was awarded to Paris because Aphrodite "bought" his judgement. Eris threw a golden apple marked "for the fairest" into a reception where Hera, Athena and Aphrodite were, and promptly each claimed the apple was addressed to them. Paris was to judge the outcome, and each goddess offered him a gift to win his vote. Aphrodite offered him the most beautiful girl in the world, he took her up on it, and that's how Helen got involved with Paris.
Another big difference is that the movie gives the impression that the entire thing happened in a couple of weeks... the Trojan war lasted 10 years.
If you really like mythology, forget "Troy" the movie and take the time to read "The Illiad". It's worth it, and you'll gain a whole new perspective on what they reduced the Trojan war to with that film.
