If you're referring to Big Boss, he is male, if however, you're referring to Liquid Snake, one of BB's 2 sons, (he was given the inferior genes, whilst Snake was given the dominant ones, still doesn't explain how Liquid can take over a nuclear dumping ground).

Also, Big Boss didn't clone himself, he is dead, the US military merely use his genes and DNA to create super-soldiers, and as well as the Metal Gear project, is always the cause for such commotion, there was only ever 3 direct clones of him anyhow, Solid, Liquid, and Solidus, (Naked Snake was not a clone of him), the Genome Soldiers were merely given gene therapy, (not FoxDie).

From what I'm aware, having played most of the MGS games, (MGS 1-3, including Twin Snakes, and MGA 1-2), the big bad boss character was never a female.
