Part of the pain would likely come from an accompanying fever, but there could be some other things at work--the body fighting the infection that is a cold.
There are different kinds of cold. Body ache is a sign of a serious enough condition to warrant some professional treatment if it continues for more than a few days. Colds usually run a set course and you will feel better in a few days, but see a doctor if the fever is severe or if the condition continues a week or more.
Depending on your body's tolerances, pain killer such as aspirin or Tylenol can help relieve the pain.
(I'm not a doctor but I've had a few colds.)

I would think the energy it is using to fight the bacteria/virus that started the cold. So it makes you weaker then usual. Plus cold/flu medicines are sedatives those also I believe make you more relaxed and loose so it feels good but achy at the same time. /shrugs just what I think.
