I didn't downloand anything but suddenly one day the favorites were empty. I see them in organiser but not in the favotires drop down list. Also if I try to create the same folder again, I get the message it already exists. But I am unable to see it in the list.

First try to reset web settings: tools>internet properties>advanced>reset to default. restart IE.
I recommend update to IE7 and it will solve your problem.
Another way to solve this is to go to file>import/export favorites. Now, you can export your favorites as html file. the again import the same file.

You have some type of computer GLICH it sounds like.
You should check your PREFERENCES to make sure they are set to your liking.
