The Clone Wars were still going at the time Mace attempts to arrest Palpatine.
The Clone Wars don't end until Palpatine issues Order 66 and then sends Anakin to Mustafar to order Nute Gunray and the other Seperatist to deactivate the droids and the war is over. The Seperatist didn't know Darth Sideous (Palpatine) was going to double-cross them.
If Mace killed Palpatine the clones would have continued fighting the Seperatist Droid Armies, they have been conditioned to be loyal to the Republic, not just Palpatine. They would not have turned on the Jedi since only Palpatine knew about Order 66 being "programmed" into the clones. Once the Seperatist were defeated and the war was over clone production would stop and existing clones would remain in service for several years until the Seperatist planets were completely disarmed of their battle droid armies.
Clones are not droids and they are not limited to just being soldiers. Part of the aspects that made clones troopers superior to battle droids was that they learn better from their experiences and are more adaptable to "unprogrammed" situations they may encounter. They were conditioned to be less independent, so the retired common clone soldier would have difficulty adapting to a fully independent life, and would most likely find their way into various labor forces or local law enforcement where they are still very much part of a team. The more advanced clones, particularly ARC troopers, with higher levels of independence would be able to retire from military service and adapt to an indepentent life just as any other human.
While the clones are still in military service the Republic would not do anything in particular to handle the clones any differently than they already have been, since the start of the Clone Wars, but once there was less need to maintain a standing army the Republic would eventually begin to pass legislation to help monitor and identifiy retired clones to help avoid confusion in case some become involved with possible illegal activities. It is unlikely the Republic (except for ex-Seperatist) would attempt to pass descriminatory laws against existing clones, but they would most likely pass laws to prohibit clone armies not long after passing laws prohibiting battle droid armies.
The Jedi, out of respect for all life, would allow the clones to live their lives... unless of course they actually discover the existence of Order 66. Once this subvertive "program" is discovered the Republic would move to have the clones "reprogrammed" or destroyed to protect the Jedi, since without Palpatine trying to frame the Jedi Order, the majority of the Republic would still trust them and don't want to see them killed by renegade clones.

You brought up a very good philosophical and timeless question. In orther words, what does a society do with the soldiers they trained to kill when they no longer need them?

well they were taking orders from kanobi and yoda, so they might have continued taking orders from them.they are like droids, and once palpatine died they would have continued to follow orders form there jedi leaders.. questions is what if anakin would have repented at the last minute when kanobi meets him at the lava planet, would they have hung him. or allow him to escape????
