I really liked Watchmen too, but I think "The Dark Knight Returns" wins for best story. Because so much of it IS a story, with the narrative style that Frank Miller used. It's the running dialogue inside Bruce's head that drives the story, as much as what anyone says from panel to panel. And it really integrated that Reagan-era feel of the media.
My favorite comic book ever is "Kingdom Come" but that's just as much because of Alex Ross's incredible artwork as the story, (which was great) but doesn't quite beat the Watchmen.
I think the strength of the Dark Knight Returns storyline is that it's so powerful even with the simplistic, cartoonish art.

I'm going for an oldie. Look at the site, Supermanthroughtheages. They have an on line archinve of the best Superman stories going back to 1938.
In the late fifties, Superman accidentally went back to Krypton. (He was chasing some space creature, and accidentally penetrated the time barrier.) He had to land immediately, because being near Krypton's red sun, he lost his powers almost instantly.
Then he realized that he was stuck there, and would die when Krypton exploded!
He suffered, wanting to meet his parents. He got a job as an 'extra' for a s/f movie that was being recorded and met the actess Lyla Lerrol. She didn't understand why he wasn't fascinated by her, as all other men were, and this intrigued her.
Kal El got a job at the missile base where Jor El worked, and they became friends. Lara kept trying to fix him up with Lyla. Kal was Jor's only confidante, at that time, sharing the terible burden of the knowledge that Krypton would soon explode, though Jor didn't realize Kal had already known.
After many efforts to change history failed, Kal decided that he would just enjoy the rest of his life, and planned to marry Lyla. The story of their great romance, and their bravery in the face of impossible odds, and the heartbreaking ending, you'll have to read for yourself. But I always liked that story, though it came out long before I did. Do yourself a favor-- go to the site and read it, then decide.

Books of Doom- the complete origin of Dr. Doom
I would say any of the Conan Stories, but most of them have been adapted from REH's book and conan isn't an original comic character so that would be unfair.
The watchmen was great, but dated- and they ripped off the idea of the "alien invasion" from robotech.
The killing joke would have been awesome if the joker got away or if it was clearly stated whether or not joker actually raped barbra gordon after he shot her through the spine.

As far as a limited-series or single volume story goes, I agree with you guys, but I must add 'Violent Cases' and 'Black Orchid' to the list. Violent Cases especially because it does not deal with typical paranormal beings, just people, and how memories can be confused with fantasy. A great read if you can find it.
As for storylines within a continuing title, I still insist that the Phoenix/Dark Phoenix story was the best ever. Especially powerful back in the day when heroes' deaths were'nt used as marketing ploys.
