It can be taken two different ways! Either for praying or giving oral! There are a few other ways but they don't really touch this question or song. Most probably, praying, since she said "...girl you will remember what your knees are for..." so that she can revert back to what most of us are taught growing up!

Its saying that she needs to remember that even if she thinks shes on top of the world, she can still fall down to her knees, just like everyone else.
