should I call them and ask how my application is coming along?

If you really want to work there, definitely call them and ask about the status of your application. They probably have about a million applications to sift through so you calling is already separating you from the pack and may get your application put on the top of the pile at least.

When you call, ask the person answering the phone for the hiring manager. Chances are almost zilch that you'll actually get to talk to that person--so take their name so you can ask for them personally the next time you call. Be persistent, but always polite and friendly. They have to hire someone, so it might as well be you.

A good rule for any job is to check back often. If your are qualified for the job, then you need to show that you are interested in getting that job.
A phone call is OK, but taking the time to go there in person and talk to the HR person is even better!

You should apply somewhere else. Most places are hiring. Is this just for a department store job?
