Neo allowed Smith to infect him with the virus because that was the only way to beat Smith - from inside himself. Once Neo had access to Smith from the inside, the huge computer mind that Neo was linked to at that time could flow through the link, disable Smith, and keep Smith from taking over the Matrix and the rest of the world. Unfortunately, doing so required a large amount of power to flow through Neo's body, which was already damaged, and caused his death. But it was a sacrifice Neo was willing to make in order to ensure at least a temporary peace between humans and machines.
