One could argue that molecules are constantly in motion, but they are in motion because of an external force, energy or stimulus. If any of those 3 are removed, the motion stops. Making them NOT in a perpetual motion.

Molecules are in constant motion because they are receiving heat energy from their environment. When people speak of a perpetual motion machine they mean a machine which is 100% efficient. That is, it can move continuously with no added energy.
