You should be able to tell based on the situation, and usually if someone were kidding they would kind of laughing or saying something else that would let you know they're kidding.

If someone tells you you're annoying and isn't laughing or smiling or otherwise letting you know they're kidding (and really, that particular "joke" isn't all that funny) its pretty disrespectful of you.

I suppose there could be a really dead-pan person who is joking but has a straight face, but I think that's rare.

a lot of serious comments are made in jest to as not to hurt someone's feelings. However when they say "annoying" they probably mean it's something you just said rather than you as a person being annoying.

they mean it....even if they say "oh I'm just kidding"....they just want to seem less of an a$$hole for saying it
